I've seen AU done well before, one of the best Transformers: Armada fics is a sort of alternate timeline because one even didn't happen. The fic starts before the event and shows why X didn't do Y as he had in the show and how that affects things.
But you just take those aspects you like and change them, you don't have a fanfic. You have an original story loosely based on a fandom.
